To me it just suggests a place in open air that has something to do with goods. Your idea that it is used for storage purposes may be right, but it might also be a reception area.

I'm a native Danish speaker living in Denmark but I have to confess that I have never heard of a varegård and have been unable to find a description of one.

I am referring to a common use of storage. Varegård could also be a proper name given a building.
